That sucks, hope you haven't lost too much. As far as I'm concerned, automated backup software should only ever move data in one direction; it should never update the master copy. Anything that does a two way sync should only run under my control.

ouch - that has got to be the worst thing I've ever heard with regards to mis-behaving backups. (And I work at a place that deals with long-term storage and data-recovery with a variety of products on a daily basis.)
